Just one little hint, as i knew people which experienced problems in similar configurations, it may help to check the issue with an active USB hub in between...as a properly engineered active hub should be grounded as needed.
Have you checked if all ICs are sitting tight in their sockets ? Your problem sounds like a wobbly contact, maybe related to mechanical stress somewhere.

A ground loop is a ground loop, you should try to test to put the wallwarts of both devices into different plugs. My guess would be, that the USB bus is powered by the same power rail internally and so both share the same ground reference.
